Shaun Rooney doubled their lead just after half-time while ex-Blackburn player Craig Conway sealed the win in the 63rd minute.
Jack Ross' men will be disappointed but will look to fight with Aberdeen for 3rd spot in the Scottish Premiership. St Johnstone have a cup final to look forward to and will fancy themselves against St Mirren or Livingston.
