Jones was handed a two game ban after a run-in with an anti-doping official following United's Europa League final win against Ajax in May.
The England international was forced to watch from the sidelines as Real Madrid earned a 2-1 win in the Super Cup last month.
United have now ditched an appeal, meaning the 25-year-old will also sit out the first gameweek of this season's Champions League.
Both Jones and Eric Bailly are suspended for Tuesday's Group A game against Basel at Old Trafford, leaving summer signing Victor Lindelof in the frame to make a rare start for his new club.
