The alleged abuse took place during Tuesday's UEFA Youth League match at the Spartak Academy and occurred when 18-year-old Bobby Adekanye came on as a 58th minute substitute.
The player, born in Nigeria, was allegedly the target of chants and gestures as he entered the game.
UEFA is await additional reports on the incident, according to 'BBC Sport'.
Spartak already face separate disciplinary charges for incidents involving fans during the 1-1 draw in the senior side's Champions League Group E clash.
These charges are reportedly for illicit banners, chants, setting off fireworks and blocking stairways and they will be dealt with by UEFA's control, ethics and disciplinary body on 19th October.
The Russian club were fined €60,000 for a firework incident during their match at Maribor earlier this month and have been banned from selling tickets to their fans for their match in Sevilla on 1 November.
